Doesn't seem finished to me.

If Rarity killed Twilight, then Twi could just go back in time and start over. Again. Things would be a little tougher, the others not being unbalanced from being murdered would make them harder to manipulate, but they'd be unsuspecting.
If, instead Rarity's just keeping Twilight captive till she dies of natural causes, well that should be explained.
Either way you look at it, there's something missing. At the least an epilogue chapter is needed, and depending on how things shape up there may be room for even more.

If Twilight was to return to life on this day would she only have Fluttershy's and her element, or would she also have the elements she took from Pinkie Pie and AppleJack?

Its rather funny that that should be brought up. I've got a postulation that Pinky Pie is actually a deity masquerading as the village eccentric to alleviate bordom.

The first thing that came to mind after reading that was from the blues episode of Metalocalypse. At the end durring the concert where someone screams "OH, GOD! IT'S SO DEPRESSING" and then procedes to rip out his eyes.
Yeah. I think that story is as close as one can get to weaponized Baww.

If Twilight had come back to the day of her death she could, at least in theory, have both Magic and Kindness. She could also hypothetically come back to a point where she also has Laughter and Honesty, but by that point things are on a rail and it wouldn't help her much. Her best bets would be either coming back shortly after acquiring Kindness, or just starting over from scratch and coming back shortly after the defeat of Nightmare Moon. The latter would likely be the better choice as no one else should be able to follow through that loop, unless either Dash or Rarity kill the other for their element, in order to send at least one of them back to stop Twilight...

Damned wibbly-wobbly, timey-wimey balls.

Sad? This count?

Luna walked down the street, shyly grinning at the passersby. She was off work, just having come down and had a cup of tea with her sister, and was now trotting down the street hearing the sound of her hoofs on the cobblestone of the bustling and happy market, staying away from the others. They gave her friendly smiles, a few occasionally waving at her with their hoofs. She occasionally waved back, and smiled a little, if she knew them. That being that she had spoken maybe a full sentence to them, and recognized their faces, their manes, or even just their Cutie marks. Behind their smiles, though, she knew who they were. They were enemies, evil, bad. Just like her...

She was on the way to her secret. The small, out of the way shack she had seen once while in the dark and star lit sky, and had been thinking of all through her time in that lonely prison her accursed sister had held her in for so long. She fondly remembered the first time she had gone there, to see if anypony still inhabited it. It was as empty as her heart the first time she stepped foot inside, but she had filled it. It was bigger than she had thought at first, too, which only meant that she would need more things to put in it. She didn't mind, she enjoyed getting the things. It was something she had gotten very good at.

People didn't find it odd at all that she went for walks in the forrest. Sure they had been suspicious, but the tea circles and market small talk had cleared that up.
"Isn't it odd that she only ever goes in alone?"

"Sure, but she was kept alone for so long! I'm sure she is just having a hard time adjusting. Give her space, and she will come out of her shell."

"Yeah, you have a point. So anyways, did you hear about that pony that went missing from Ponyville? Everypony was looking for her, oh, what was her name?"

Thus it settled itself, and the conversation slipped over into the latest bit of scandal and gossip. A good thing, too. She couldn't let anypony find her secret. She looked around, and saw that her thoughts had carried her far. She was no longer in the lower city marketplace, filled with it's loud shop keeps and stalls, pawning off the latest and most colorful imported fruits, but instead her surroundings had changed to the dark greens and browns of the forest, with the only sounds being the occasional squeal of a creature's caught prey and the crunch of dirt under her hoofs.

She never took any path, too large a possibility that she could be followed. She instead just galloped through the wild growth, knowing where her secret was. She had passed over these woods many times, and knew where to go and what to look for. East at this small clearing, over this little stream, past that rocky hill...
Her mind wandered away, again reminiscing. Her sister, the tyrant who had imprisoned her in the moon, letting her to rot alone, forever in darkness, unable to feel Equestria beneath her, only to be taunted by it as it passed underneath her gaze for a thousand years.

Then she had escaped, her stars aiding her as she finally, after so very long, returned to Equestria. Her original plan, her plot to cover Equestria, had failed miserably. Those six meddling ponies, the elements of harmony, those young mares had been all it took to stop her. Perhaps it wasn't as bad as she had originally thought, but it was still such a loss. She had managed to fool them all, though, one of the most easy things she had done. They did not even believe for a moment that her ruse was as such, her sister as stupid and ignorant as the lot of them. She had fooled them, along with all the others. They thought she was done. They thought they had beaten her into submission. They believed that she was as blank minded and stagnant as they were. Oh, they sure fixed her alright.

She stopped her train of hateful thought and opened the door. She was able to find the cabin even while that deep in thought. Everything was routine, stable, scratched into her mind like the hate into her soul, her hate for everypony who hated her, everypony out there. The cabin was little more than a few moss covered stone walls below a tiny break in the treetops, with a peaked wooden roof and a stable oak door. As an extra precaution, she had reinforced the door with her magic. Nothing could open the door, break it down. Not unless she wanted it open. Even the hole in the treetops was maintained, so no pegasus flying by would notice. She stepped inside, and shut the door behind her.

There was trembling. Her hands trembled as she anticipated what she knew she was going to do. The animals trembled in their cages, hiding in the backs and shying away from her, as far away as possible but not far enough. The young pony trembled too, shaking the table she was on, looking up to Luna as she observed her secret. The single room was perfect for her, not too big and not to small. The walls were reinforced with the same spell as the door, and additionally soundproofed. The symphony of noises spread in this room would never reach the ears of another pony. They were part of the secret too.

She basked in the memories, welcoming them as they showered her mind. The things she had done here, all of the things, rushed back to her conscious, and the images that popped into her head sent her blood rushing, pushed by her ever increasing heart, and gushing around her body. She looked at the things hung by rusted nails on the gloomy walls lit only by a single candle hung next to the door, looked to her memories, the only ones to know her truly. They were all there. The baker from Dean street, who was never really good at baking. The singer that she had met in the woods, traveling around Equestria, trying to find work, but turned away by every talent scout and agent she could find. These were her memories, the ones who knew her, who knew what she had gone through.
"Miss Luna.... Please.... Let me go...."
The words startled her, coming from the other pony. She slowly turned around, and looked upon her once more. Her grey coat, her soft blonde mane, her cutie mark, a few bubbles, and her beautiful and clean. She looked upon this grey pegasus who had felt ridicule, felt sorrow, felt the stinging eyes of every other pony as they glared at her.
She smiled slowly, a grin seeming to carve itself across her face.
"No."

"Please, ma'am, please let me go! I don't belong here, whatever I did! I swear, if I ever did you wrong, I am so sorry!"
"Again, your answer is no. You cannot leave. Not yet. Soon, though..."
"Really? You will let me go? Oh thank you, miss Luna! I swear I won't tell anypony, I swear!"
"I'm quite sure of that, my dear. Quite sure."
Luna smiled, and swung the table around, so the pony's feet were facing the center of the dark, candle lit room. She grabbed a few levers on the pivoting base, and the table swung forwards, until the pony on it was suspended straight up. The enchanted black string holding her there pulled against her wrists and ankles, biting into her flesh.

"Wouldn't want you to miss the opening act, dear, Luna said, grabbing the Pegasus ponies wings and feeling the soft grey feathers. Gaining a surprised gasp from her captive, the night goddess trotted to the center of the room, pulling a small iron object with her. Moving it into position an pulling it open, she revealed it to be an old rusty bear trap, poised and ready for her plans. She walked over to the cages, and looked over the labels on the doors for her target.
"Let's see...Foxes...Squirrels...Raccoons...Ah! Here we are!" she said, opening the cage and reaching inside. "Come on, little one, let's have a little fun."

She grabbed the small creature and pulled it out. It was a small bunny, snatched up a few days before the pony. She had lured it away with a small treat, and then snatched it up. It was afraid at first, and tried to escape and run back to it's owner, a cute yellow pony with pink hair. Then Luna had grabbed it again before it could get away, and beat it with a nearby stick. She had whipped it at first, then slowly stabbed in the foot with a sharp end. After that, it sat in her hoofs, terrified as she few it away from its home, from its caretaker.

Now she pulled it out, laughing as it struggled to escape her grasp.
"Ha! Little demon, perhaps you need another lesson!"
The bunny froze, horribly afraid of the prospect of more torture.
"Oh, no, little creature, you don't get out of this one. Don't worry though, I have a feeling it will be your last..."
She lifted the terrified creature, swinging it around, slamming it against the cage once, then carrying it to the center of the room. Luna glanced at the trapped Pegasus, it's good eye wide with horror at this unprecedented display of cruelty.
"Oh, don't you worry. You will get your turn, just as soon as I'm done warming up with this fellow here..."

Saying this, Luna suddenly threw the bunny down onto the floor, directly into the center of the trap. He scrabbled to get out in time, but was too slow. The jagged, rusty teeth caught him on the waist, and he let out a terrible scream of pain. The trap very nearly cut him in half, the metal cutting into his flesh and smashing bones to sharp splinters, spearing through his skin. Luna laughed at him, screaming in agony as the teeth held him in place.
"Hahahahahahah!" she cackled as he struggled, trying to lessen the pain in any way.

She galloped over to a locker next to the cages, and opened it up. From this, she pulled some of her favorite tools. An old screwdriver she had found in the forest, a small fishing hook tied to a an old handle she had pulled off a hammer, and a rusty set of surgical knives she had stolen from a hospital trash bin. She also pulled out a pair of pliers and a syringe. She ran back to the center, where the trapped animal watched her helplessly as she brought over her instruments of torture, blood matting his white fur as the teeth of the bear trap dug into his open wounds.

Luna arrived at her object of focus, and set her tools down in a pile nearby. She smiled at the trapped and hurt animal, and thought of how pretty it was, the blood mixing into and staining his angel white fur. She loved how he still struggled, how his energy slowly faded away, pooling with his blood on the floor. She grabbed on of her instruments, the screwdriver, and went to work. First, she dug it into the gaping wound in his chest, the large line of torn flesh held by the trap, and worked it around. She pushed it in, watching the bunny's eyes as he felt this new source of pain, his body near its limit.

She left the screwdriver there, lodged in his stomach, and reached for the knives. She smiled as she lifted one up, so rusty but still sharp as a razor. She saw herself reflected in one spot, saw her face through reddened metal. She grinned wider, then moved it close to the bunny's face. She made a small cut on his cheek, leaving a small drop of blood dripping from the incision. She looked deep into the rabbit's terrified eyes, far into his pupils wide with terror, and giggled. Quickly, with practiced speed and accuracy, she whipped the knife up and sliced one of the bunny's ears off. He screamed louder than before at this new attack on such a sensitive target.

She grabbed the ear as it was falling to the floor, scooping it out of the air. Still giggling, she pushed the bloody and torn object into the bunny's mouth, shoving it down his throat. Laughing wildly, she watched as the bunny tried to gasp for breath, reaching up and trying to pull the deeply wedged ear out of his mouth. Luna looked at the figure, it's lower half soaked in blood, one ear reduced to nothing but a bloody stump, and sighed. This one had had enough, she decided, and reached for her special tool. Finding the wooden handle and attached hook, she smiled. This one was her favorite, and she only ever used it as a grand finally. Slowly, she flipped it and pulled the hook into the eye of the small red and white creature before her. Luna yanked up, and it was done. The hook pierced the brain case, and killed the little one. She exhaled, and, watching the light drain from it's one remaining eye, she pulled out the hook and cleaned it.

Turning around, she sees horror. Horror captured in the eyes of her guest. The scene of death and gore before her had driven her to tears, which flowed down her face and dripped into her open mouth. Luna had not even noticed, caught up in her passion, but the grey mare was screaming. She must have been screaming for quite the time, as her voice was now hoarse and cracked. Luna looked at her, and slowly, ever so slowly, her mouth was carving itself into an insane grin. Still holding the tool with which she had killed the little bunny, she looked into the eyes of this frightened one.

"You are going to be my friend." spoke Luna. "I'll show you just how I feel."
Luna looked at her prisoner with joy in her eyes. "You can understand me." Luna said, "You can know. I can share my secret with you."

Dropping her special tool, she reached down and grabbed the syringe. Wheeling back her arm, she threw it at the pony, spinning it through the air. Stabbing into the pegasus's leg, it stayed, deep enough in to not fall out. The grey pony looked down at her leg, barely understanding this new feeling. She was in such shock, she was now completely silent, staring wide eyed and open mouthed as blood began to drip down her thigh.

Luna picked a knife, and walked towards her new target. She got close, then stopped and observed the pegasus, it's good eye still fixated on the object impaling it's leg. The pegasus watched as another spurt of blood dripped down, staining her beautiful grey coat red, an screamed. It started low in her mouth, like a squeak of a mouse first, then quickly gained volume until it was a screeching wail of agony. The pony shook violently, shaking the table and causing the ropes holding her up to scar and tear her skin. Watching this, Luna started laughing. She was going to enjoy this. It would be a good memory.
