I think they are still trying to establish those minor characters, trying to please the fans and keep the character designs plausible. What they need are episodes dedicated to Derpy and Dr. Whooves xD

Nah, He was eating pegasus grass, a rare grass that gives ponies wings while it's being chewed. Thats how he gained wings. You can see him pretty clearly chewing on it when Rainbow dash swaps numbers with him.

I think they'd try to change Derpy's cutie mark...it wasn't very relevant.

The answer is pretty obvious. Dr Whoof altered space and time to give himself wings to ensure Rainbow Dash's victory in the young flyer competition.

Just imagine if he hadn't of been there. This is purely specualtion as none of us have his knowledge of time but what if:
Rainbow wouldnt have gotten the ideal to switch places, she would have had a fail run and than fled Equestria in shame. Rarity would have fallen to her death along with 2 wonderbolts. Twilight would have been banished or worse and who knows perhaps she would become an evil necromancer and lead an army of the dead against Equestria.
Or maybe he has a twin, who knows how pony genetics work

I'm not really bothered by the Dr. Whooves sighting of him as a pegasus. If we're agreeing that Dr. Whooves is just the Doctor where he's regenerated as a Pony in Equestria, it's reasonable to assume that the Pegasus version of Dr. Whooves is just the Doctor who's regenerated into a pegasus form. Since he has the Tardis, it's totally possible that his appearance in this episode is just one stop on his trip through time and space, and that now we've seen two incarnations of the Doctor as a pony (pegasus and earth pony versions)

It used to be an error (she appeared with "derp" eyes by accident in the first episode only and was fine elsewhere.)

However, the makers of the show noticed the fanbase's adoption of the whole Derpy character and from "Feeling Pinking Keen" onwards, they edited her eyes for the sake of the fans.
