It's sounds as if you're asking us to submit to your taste and pretend those 3 points were bad. Do you know what, I'm not going to play by your ruler. I'm gonna leave all those intact.
Retcons I would be willing to tolerate:
1) Luna doesn't have her normal appearance in dreams.
As it was pointed after Sleepless in Ponyville, it is hard to believe that Luna would had turned into Nightmare Moon for lack to appreciation from other ponies, if she can visit their dreams and interact with them. Also, why she didn't knew how to talk like a normal pony in Luna Eclipse?
2) Great exhaustion of Luna and Celestia in A Cantelot Wedding.
If there was a credible threat against ponies during or before the wedding, I think it would had made a lot sense if it were Celestia and Luna doing all they could to prevent such danger. Instead of Luna flying to replace Celestia to look over Canterlot, she could had gave her some report, and then fly somewhere else again. During the ceremony we would had seen tired Celestia, giving another reason why she couldn't defeat Queen Chrysalis. Also, at the end we would had known why Luna wasn't around (she was scouting other areas).
3) Not having everything happening 1000 years ago.
4) Move It's About Time from Season 2 to later half of Season 4.
Because Tartarus.
5) More diversity for ancient unicorns.
Couldn't any other unicorn save Starswirl the Bearded do anything interesting?
6) Celestia to Castlemania.
Instead of Pinkie Pie being the "ghost", have Celestia (and maybe Luna) visit their old home and play the organs, not knowing that mane 5 are there. In the end Twilight tries to attack her (a terror in her face when she realize her mistake would be priceless). Twilight would give her old diary back to her, which Celestia had forgot there for centuries. Celestia explains why it's good to write things down, because later even little things can bring fond memories back.
7) Tune down Twilight's OP-mode in The Cutie Mark Chronicles.
8) Add some ancient looking protection to Mirror Pool, which is now worn out.
9) No test in The Crystal Empire.
Instead of Celestia saying it's a test, just let her say to Twilight that she's 100% certain that Twilight can do it. Later Twilight would had some issues with not letting down Celestia's trust and/or some pride, if she started to believe she can do it alone. In the end she must accept she can't do her task alone, and she needs others (Spike's) help.
9.1) Make it more clear how important role mane 5 had in The Crystal Empire.
Instead of blasting King Sombra away right away, make it a struggle. Crystal Heart starts to create a shield, but it's still not enough. Then mane 5 throws everything they have to remind how much fun crystal ponies had just few moment ago. This amplifies Crystal Heart's power, blasting King Sombra away.
9.2) Instead of killing King Sombra, make him disappear.
Make it so crystal ponies must keep up their good will in order to make sure King Sombra can't ever again return.
10) 13 more episodes for Season 3, and 2-parter for Magical Mystery Cure.
10.1) Have Fluttershy visit Twilight in Magical Mystery Cure.
Have it be Fluttershy who gives Twilight's her
Eureka moment.
11) Celestia knows what parasprites are.
Seriously, what the buck!
12) Make Celestia to even look as if she's trying to explain her pet's appearance to Fluttershy.
Just make the guard pony interrupt her in mid sentence. Now Celestia looks like a flankhole, showing "suffering" animal to Flutteshy.
That's enough for now.
